Stein reminds Ecks of her dad. Stein reminds Ecks of her dad a lot, which I've said before but I don't know if I've conveyed how much that is not a favorable association. She may be projecting her father issues on him a little, because here's this person who's clearly more powerful and more knowledgeable than her, who provided guidance but who can and will hurt people to satisfy his own curiosity/pseudo-scientific impulses. He hasn't hurt her personally and she doesn't think he would hurt her for the sake of hurting her, but she also has no faith whatsoever that he wouldn't hurt her for the sake of science, because that's what good old dad did. Repeatedly.

And there's some affection mixed up in there because Stein was actually a decent traveling companion and teacher, at least in her eyes, and because she doesn't necessarily stop liking or talking to a person just because she's afraid of and/or horrified by them.
